Finally trying it out, sorry it took so long. Why didn't you upload it on Newgrounds? You can't since it uses RPGMaker?

Except for the tiny grey square which i almost couldn't see, i didn't have a way to tell whose turn it was. Maybe you could make it clearer in the future. Twilight's explanations should have a section for your Stats, i have no clue what MDF is, or what it does.
I think it's awesome that for each level Derpy learns a new attack on each of her uniforms, not just Muffins, the default one The soundtrack is quite nice, what songs did you use for this game?
